Stanley was born in Tickencor, County Waterford, the son of Sir Thomas Stanley of Grangegorman, Dublin and his wife, Jane Borrowes and educated at Trnity College, Dublin.
They had several children including Thomas Stanley's son and heir Sir John Stanley, 1st Baronet.

Thomas Stanley (died 1674) of Grangegorman, Dublin, was knighted by Henry Cromwell Lord Deputy of Ireland on 24 January 1659 at Dublin Castle.
