The latest version of ArrayStar, version 5.0, which was released in 2011, also includes an optional module, QSeq, to allow scientists to visualize and analyze RNA-Seq and ChIP-Seq data using the same tools as are used for microarray gene expression.
FAIRE-seq data are mapped to the human genome assembly and displayed as part of the ENCODE project at the UCSC Genome Browser.
Among other achievements he pioneered the application of RNA-Seq for the analysis of the bacterial transcription.
The software uses a generalized data format that serves other purposes as well, such as the visualization and analysis of RNA-Seq data or the import, maintenance, exploration, and analysis of Sequence motif libraries.
Weighted gene co-expression network analysis has been successfully used to identify co-expression modules and intramodular hub genes based on RNA seq data.

There are many tools available for aligning genomic reads to a reference genome (sequence alignment tools), however, special attention is needed when alignment of a transcriptome to a genome, mainly when dealing with genes having intronic regions.

Further exposures were made by Strack and Harkavy (St. Petersburg, 1875) in the Catalog der Hebr. M. Friedmann was the first to maintain, in his introduction to the Mekilta of R. Ismael (pp. 54 et seq., Vienna, 1870), that, in addition to R. Ishmael's work, there was a halakic midrash to Exodus by R. Simeon, which was called the "Mekilta de-R. Shim'on," and that this Mekilta formed part of the Sifre mentioned in the Talmud Babli (Sanh. 86a; Ber. 47b; Meg. 28b; Ḳid. 49a; Sheb. 41b); Ḥag. 3a).
The "Ḥuppat Eliyahu" was edited as far as No. 16 by R. A parallel narrative, obviously inspired by popular poetry, is preserved in the chronicle of Waulsort (ed. Achery, Spicilegium, ii. p. 100 seq.), and probably corresponds with the earlier recension.
It was reprinted in the ‘Harleian Miscellany’ (vii. 178 seq.) and by the Hunterian Club, Glasgow, in 1873, with an introduction by James Maidment.
Some scholars (I.H. Weiss, Dor iii. 263-264; and Adolf Jellinek, in a letter to Theodor, reprinted in Monatsschrift, 1879, pp. 237 et seq.), moreover, have assumed a direct connection between such ancient discourses and the present Canticles Rabbah, regarding this midrash as an old collection of these discourses, increased by various later additions.
